My guess is download the tar ball , compile and when doing the make 
install phase , DO NOT initiate the make install-config
as that writes the config files.

once you've upgraded the cgi's and binaries , check that the config is 
read properly ( /path/to/nagios -v /path/to/nagios.cfg ) and then run 
/etc/init.d/nagios reload.
