Nagios CGI, files deleted?

Did you recently upgrade apache, php or something like suphp?

Have you confirmed that the files are actually missing?
Ie. Have you cd'd to the directory and done an ls to confirm they're gone?

Regardless, if you're worried about your configuration, simply
copy/backup all the files from /usr/local/nagios/etc folder and then,
if you reload nagios exactly the same way as you did before, you can
just load the same config files back in should they accidentally get
wiped.

If you are using a source installation and not a package installation
(which I assume from the /usr/local/...) you can choose to not run the
step which copies the "default" config files over.
