Have you set "command_check_interval=-1" yet?

If Nagios is not checking the external command file frequently enough
I presume it will throw more stuff in to the command buffer.

You might find it helpful to enable mrtg graphing of your Nagios
stats.  http://nagios.sourceforge.net/docs/3_0/mrtggraphs.html

What is cpu looking like on your system generally?
