Nagios thinks the archive logs are empty but they are not.

Nagios wouldn't be doing it. Nagios is just doing a mv/rename of  
nagios.log. No processing is done of the file when it is rotated. Have  
you configured some other system process to look at those files? Are  
you sure there have been state changes that would have been logged?
