configuration files

Hi, i have installed nagios for the first time almost succesfully.
I have configured nagios through the configuration files:
nagios.cfg
cgi.cfg
hosts.cfg
etc.....
The problem is that I enabled notifications through this files, and when
I acces the web interface  notifications are not enabled. 
Then I have enabled the notifications through the web interface and the
notifications begun to work.
It seems that there is another place where this settings are stored; but
where ??
