What we have done is to create a separate (local) RPM which puts our RPMs in subdirectories of the plugins directory (in our case, /usr/lib/nagios/plugins/LLLLL, where LLLLL is replaced by our local names).  We can then update the standard plugins RPM or our RPM independently.
