Does Nagios support application services monitoring?

Have a look at WebInject for your web apps:

  http://www.webinject.org/plugin.html

As for your Citrix apps (I'm guessing they're Windows based), have a look at
the plugins listed at NagiosExchange.org:

  http://www.nagiosexchange.org/Check_Plugins.21.0.html
