options in nagios.cfg vise a template directive

I have nagios setup with flap detection enable and process performance data
enable via the nagios.cfg file.  When I turn these options off via a
template, the template directives are ignored.  Should I not enable these in
nagios.cfg and enable them in the template?  Or if I do not enable them in
nagios.cfg will thay work at all?
