I'm having the same problem.

I convert this:
http://shark.pnc.com.au/nagios/images/logos/aBo.png

using this:
pngtogd2 aBo.png aBo.gd2 0 1

and get this:
http://shark.pnc.com.au/nagios/images/logos/aBo.gd2

which is no longer transparent.

all done on the same machine using the same gd libraries.

any ideas.
