I guess your DB is to fat, please re-think if you realy need all the
informations provided by the broker_options = -1
On Nagios (re-)start it connects new to the ndo2db Daemon which tries to
clean up the tables mentionend in the trimming options.
This may take some time...

Guess what - your nagios isn't monitoring anything in that time... ;(
